The set fits the existing factions and items as shown, I'm able to get all the core-required pieces to play in the base box (albeit with a higher lid closure) and some secondary storage in an additional box.
The standard set comes with:
4 Mistborn Storage Trays (In Mistborn Colors)
1 Lord Ruler Storage Tray
1 Large (Mission/Mistborn) Card Tray
1 Draw and Discard Tray (For The Lord Ruler)
1 Medium Draw and Discard Tray (For Market Cards)
There is an optional upgrade that adds 4 color matching draw and discard trays for each of the Mistborn decks to the Standard Set. (See on Checkout)
It should fit snugly in the base box with room for Expansions as well as fitting sleeved cards.

However, due to the nature of 3D printing, these products may have visible filament printing lines and/or bed adhesion artifacts.
